To relocate this directory, you must edit 2 files:

  SETTINGS.shtml

The variables COURSE_URL and COURSE_URL1 must be the relative or
absolute URL's to the course homepage. If the section homepage is 
a subdirectory of the coure homepage, then

   <!--#set var="COURSE_URL1" value="../../index.shtml" -->

If the section homepage is somewhere else (say in the individual
faculty's home directory), then both should be set to absolute URLs:
